Is there any way to delete that music cache?

Secondly, once the official release of iOS 9.3 is available, can I just update to iOS 9.3 from 9.2.1 or would it be better to do a clean install?

I would think so. I don't use iCloud services for much apart from backups. Hate Apple's cloud services for the most part.

You should be able to do an in-place upgrade without wiping. That's typically how it's worked.

If you are concerned, you can always do a backup to be safe beforehand.

Regarding iOS 9.2.1 to 9.3, I meant is it better to do a clean install by wiping everything or will a simple update/upgrade work just as well?

No idea.

I am using in place updates even for the betas and so far no real issues. A couple of the betas were more rubbish than others, but the past couple of releases have been pretty good. Biggest issue was really battery drain, not really an issue per se right now.
